When Shuttle syncs stock from Etsy to Shopify, some of your Shopify variations may have stock below zero. The Negative stock handling setting lets you choose whether Shuttle updates those variations or leaves them as they are.
What the Negative stock handling options do
The Negative stock handling setting has three options for Shopify variations with stock below zero:
Update variations with negative stock normally: Shuttle treats these variations like any other and sets their Shopify stock to match Etsy. This is the default.
Update only when Etsy stock is positive: while a variation's Etsy stock is 0, Shuttle leaves its negative Shopify stock as it is. Once the Etsy stock goes above 0, for example after you restock, Shuttle updates Shopify as normal.
Ignore all variations with negative stock: Shuttle does not update a variation while its Shopify stock is below zero. The variation is updated again once you correct its Shopify stock to zero or more.
When Shuttle skips a variation because of the Negative stock handling setting, the sync shows a warning.

Which variations does Shuttle always skip?
Shuttle skips some variations during Etsy to Shopify stock syncing, whichever Negative stock handling option you choose:
Variations that do not track inventory in Shopify: Shuttle never updates their stock.
Variations on backorder: if a variation keeps selling when out of stock, its Shopify stock is below zero and its Etsy stock is 0, Shuttle leaves it as it is, so your backorder count is kept. Once the Etsy stock goes above 0, Shopify is updated again.
Change the Negative stock handling setting
In Shuttle, open Settings.
Under Stock Syncer, open Etsy → Shopify.
Make sure Enable syncing from Etsy to Shopify is ticked. The Negative stock section only appears when it is.
In the Negative stock section, pick an option under Negative stock handling.
Click Save.
